Dr. Eggmans (alias Dr. Robotniks) Death Egg wurde erneut von Sonic gesprengt, als er auf dem Gipfel eines Vulkans auf der Floating Island bruchlandete.
Dr. Eggman ist immer noch auf freiem Fuß und Sonic kann ihm nicht erlauben, den Master Emerald in die Hände zu bekommen und das Death Egg zu reparieren. Sonic muss auch Knuckles von seinem Rücken fernhalten, aber Knuckles hat auch Probleme. Als Wächter der schwimmenden Insel und aller Smaragde muss Knuckles seinen Teil dazu beitragen, die Insel zu schützen. Während sie miteinander die Runde machen, wer wird Dr. Eggman aufhalten?
